I guess you screwed up your installation, because pacman is not aware what files/depedencies have been modified/added. When you really want to compile your own kernel(s) you should follow the instructions in the wiki.
For now, you should try to reinstall the official kernel, update everything with pacman -Syu and then start over with own kernel(s) in the proper way. Although I could imagine that you run into some kind of dependency problems right now :(.
