Time to reinstall system.

A quick scan through, I don't notice that many problems, certainly nothing that indicates the system needs reinstalled. Backup files being altered is normal, and permissions mismatches are not uncommon and don't necessarily indicate a problem. The mtree file issues are definitely a problem.
