If this is the intended behavior, I would expect that resetting out of date flags on updates is the most reasonable thing to do. Auto unflagging might make a handy feature.
I think it's a good idea. I implemented it for AUR2 without even thinking about it, it's just so logical. Of course someone could make an update that doesn't actually change the version, but it's probably not likely, and you can always reflag it.
