Just found another issue.
I'll take  /usr/share/man/man3p/abs.3p.gz for example.

man 3p abs: ok
man -a abs: shows only abs(3)

>From man-db.conf:
SECTION         1 n l 8 3 2 5 4 9 6 7

Adding 3p to the sections fixes the problem (see also 1p).
I have not searched for other missing sections.
