This looks to me like a problem with PAM. It is difficult to guess more
without more information. You can try: "journalctl -b | grep pam" and post
the output.

Other than that, you can try reinstalling all the PAM related packages,
just in case there is some file missing. From my machine:

$ pacman -Qoq /etc/security /etc/pam.d | sort
cronie
cups
gcr
gdm
gnome-screensaver
jack
libpwquality
openssh
pam
pambase
polkit
postgresql
screen
shadow
sudo
util-linux
